The church no longer has a visible graveyard, however, Kirkwoods 1821 map shows a churchyard to the east, under what became Tolbooth Free Church.

Following the discovery of skeletal material during building works, a number of human burials were excavated.
Six near complete extended inhumations were recorded; bones from several other individuals were recovered as disturbed material. The top of the skull of one of the skeletons had been sawn off and then replaced before burial. The burials are associated with the church of Lady Hay of Yester which stood on the site between 1647 and 1803; the churchyard was used by the Royal Infirmary as a burying ground.

This building was constructed in 1803, however an earlier church was located immediately to the east, as shown on Kincaid's 1784 map. This older site was subsequently used by Tolbooth Free.
In 1938, the congregation merged with Greyfriars, using the Greyfriars building.
Now used by Edinburgh University.
